I have 12 players on my roster, it's impossible to move Embiid to the IR. It's something I might need to look at actually, I might need to manually injure players by editing the database. Additionally Embiid was on the 12th spot of my roster for today's sims but occasionally, very rarely, Live 06 will use it's own lineup to start the game (hence why Lebron didn't start one game last season). Kanter should've started but did not, but it looks like Embiid's minutes were heavily restricted (minute restriction is at least the other thing that always happens when Live 06 edits your lineup for you like this). Last point on this - James Ennis is on my roster, but is one of 5 players throughout the league that I still need to actually create, and as such only 11 players appear on my roster in-game. Rubio, DeRozan, Bargnani, Mills, I should have fully reviewed the injury process before the season started, but we're only counting very long term injuries and I know that rules out at least DeRozan from the injury list before I start Google searching.
